Does the dealership flag your truck for a P1400 code when you go in? Because switching back to the stock ECU won’t hide the fact that you have a custom tune.
I've never had any issue, if it is giving them a code then they haven't mentioned anything.

I also had the same setup on my 2017 Grand Cherokee SRT, where I'd swap back to my stock ECU prior to dealership work. I had drivetrain warranty work done at one point and no flags were raised about my ECU swaps.
