If you like your truck, but not the body roll, the Hellwig sway bar the _StangPGH mentioned will make a big difference in body roll. I installed one last fall and the difference is dramatic.

I would suspect the issue is with the top bolts. I tightened one in my driveway by turning the wheel all the way in the opposite direction from the noise. I believe you will need an 8mm wrench to hold the bolt and and 18mm wrench to turn the nut (it may be 21mm).

I'm not sure about the bed cover, but yes. The drain is by the cab in the middle of the front of the bed. If you were not on a level surface, I would expect water to collect on one side or the other. As to whether or not the water should have gotten in, I can't say.
