Dead battery? And other issues

Ok so got the truck back today. Final verdict was a PCM issue it seems. They flashed an update and it's working now, 13.9-14.1V while running. Weird... All warranty covered

The rest of the systems are back online. Battery voltage on the dash continues to read 11.8-12.2V even when driving and after leaving the battery charger on all night...
I've been following this whole thread and I'm experiencing the same issue as mr smashedweights on my 2022 1500 etorque rebel. started seeing voltage warnings when it dropped to 12.5v running. interestingly the problem vanished after resetting my PCM leaving the negative battery terminal unhooked for 30m. but it returned to 12.5v shortly after. I do have my battery connected to a CTEK battery conditioner which has been trying to trickle charge all day and doesn't seem to have gotten it topped up. I suspect a bad cell. the voltage of the battery is up to 12.5ish (analog reader.. my electronic reader needs a new battery i think as it reads everything higher than it should). truck shows it at 12.6v from the HUD when off. But when cranking, it drops to 12.0v after it's been on the charger for a while. I never lost any functionality except automatic start/stop even though I was down to about 11.5v. I haven't had a sluggish crank yet either, although i haven't gotten under 11v. I was suspecting the generator was possibly bad. (I was hearing some faint whining a month ago when braking for a bit so thinking a bearing went bad in it). Maybe it's that or the PCM. Or heck maybe the real issue is a low output from the generator, and the PCM flash they did just adjusted for it somehow and put more strain on the 48V etorque battery to charge the 12v battery. I was also suspecting the IBS. These damn mild hybrids add so much buffoonery to troubleshooting what would normally be a basic electrical issue. I'm not familiar with these generators so I'm not sure where to start. At any rate I have my service scheduled for next Monday with a bunch of conspiracy theories as to what the issue is. LOL
