I installed this setup and programmed it with the AlfaOBD tool. Lately I've been getting the service trailer brake screen pop up when starting and sometimes when driving. I scanned for codes and didn't find anything. Anyone experience this?

The truck has a prime mode when you first turn on the key. Having the pedal to the floor tells the ECU to not spray fuel. Cycling the ignition to off then on should have allowed it to start. Does the floor mat have provisions to lock into the tabs into the floor?
The ECU will increase fuel at lower temps. The tables have the coolant temp sensor as a variable. Unless you change the settings in the ECU with a tuner the engine will likely burn more fuel.

How far did you go in? Check connectors that could have been submerged. They should all be sealed but there's a chance for a improperly assembled connector that got wet. Also check the diff for water. There's a vent that could let in water if you went too deep.
Peak torque is ideal. It is at the VE max but that will vary with altitude. An engine is fine running through its full RPM range provided nothing is broken or has a manufacturing defect.
