15 seconds of no oil won't hurt the engine. 15 minutes will. You did right shutting it down and looking into it.
Your engine was oil soaked before you shut it off to do your oil change. I assume the dirty oil was synthetic as well. Absolutely no worries, your engine is fine.
I changed my muffler with the B2 "quiet" muffler. I changed the tail pipe tips also.
If I crack a manifold,
I expect a problem with my wonderful dealer because of it. They will dance around and say I broke the manifold because I changed the muffler. Well that's my luck most of the time...

Maybe try to unscrew the door lock stems and swap them for the back or replace them with something longer? Sometimes they do things for a reason. Maybe they are like that are for collision/safety reasons.
Lube the hinges once in a while and regular oil changes are the #1 thing to do to your truck. Your engine loves clean fresh oil.

I recommend you look into a tire dolly, they really help me not strain rotating tires. If you ever hurt your back, your finished for life.
