I'd have the dealer do exactly what Dave Z's did above. Sounds like an easy fix to a common problem. My chirp went away on it own, and I'd wager whatever debris/metal filings were in there simply got ground away.
There is no intake for the compressor. It's located under the bed between the frame rails with the air tanks. I drove through about 100 yards of salt water up to my front tow hooks without issue. Not sure about the running board motors, but I have to imagine there somewhat sealed too.

Did they replace the struts before they told you about the warranty issue? And then charge you after the work was done? If so... then damn...

Might be some sway bar bushings... I just had the whole sway bar assembly replaced, links and all, at 27K miles. For me, in cold weather below 40F, I was getting a rattle going slowly over bumpy pavement.
Since replacement the truck is as quiet as ever.
FYI - IIRC there maybe concern on the drivers side that if rain/water comes thru the vent, it could spill out on something electrical... fuse box I think. Might want to check before you make that cut.
Back when these trucks first came out some discovered that. I think one guy was looking into 3d printing replacement vents. Another had just cut away the cap piece with a Dremel and carved the insolation away.

If your fog lights are off, when you turn your steering wheel right or left past a certain angle the fog lights turn on as a driving/marker light. Tapping your light bar into a fog light... I'm assuming the left one... will turn your light bar on whenever you turn with the requisite...
And yes... I've had both the chirp from the brake calipers which went away on its own, and this rattle/clunk from the front sway bar. I still love my truck, but having a responsive dealer sure helps too.
This may sound weird, but it could be your anti-sway bar and links. I just had mine replaced. For me, I was getting a rattle/knock over large bumps at slow speeds below 20 mph. It ONLY happened when it was cold out... below 40F. Over 40 and the noise was almost nonexistent no matter how much...
