It has taken some time to complete this but thought I'd post some details about how I went about this.
I haven't gone into detail for many of the steps as they are relatively simple and plenty of how-to content out there.
Many lessons learnt and some wasted $ but if I were to do it again (which I won't), it would be a lot easier.
I've noted high level steps and provided images/documents in case it helps others.
Bed removal and replacement
1. Remove tailgate and disconnect plug.
2. Disconnect trailer and/or accessory plugs.
3. Remove rear bumper (license plate and wiring harness under rear left).
4. Remove tow bar – must be done to access 2 bed bolts.
5. Undo 6 bolts that hold the bed down, remove fuel filler neck frame under wheel well, and remove filler from plastic membrane.
6. Carefully lift off the bed (I used the 4 tie down points in the bed to attach to, a block and tackle attached to a beam).
7. Replace 2 chassis wiring harness so ram boxes can be connected for central locking and lighting - i didn't get directly from Mopar but just added the links as an FYI..

NOTE: My truck didn't have the RamBox wires in the main chassis harness, so it would have been way easier to add my new harness I made at this point (details below).
8. Lift new bed on, align fuel filler neck and bolt down.
9. Remove reverse camera from old tailgate and connect to the new one.
10. Fit taillights
11. Connect ram box wiring.
12. BCM updates (I used OBDLink LX and AlfaOBD):
"LIN and Misc: Multi Function Tailgate Module Present" change to "Yes"
"CBC Config I/O: Connector E Pin 42: Right Ram Box Release Present" change to "Yes"
"CBC Config I/O: Connector E Pin 41: Left Ram Box Release Present" change to "Yes"
"2014 CBC Config I/O & Feat.: Left Ram Box Release/Analog Spare Input #2 Present - Pin F13" change to "Yes"
"2014 CBC Config I/O & Feat.: Right Ram Box Release/Analog Spare Input #3 Present - Pin F14" change to "Yes"
13. Add tow bar, rear bumper, and reconnect trailer plug/accessory plugs etc.
The multi-function tailgate is plug and play for wiring, where the pin configuration is what's different, and all 8 wires for the tailgate connector are populated coming out of the truck.
New wiring harness to tap into the chassis harness
My chassis harness didn't have the RamBox pins in the connectors on the main chassis harness. I know there are other ways of doing this but I wanted to try tap into the existing connectors.
Like I mentioned, would have been a lot easier adding this on when I had the bed off the truck.

There were 6 new wires needed in total, with the lighting wire joining from 2 to 1 when returning to the front of the car (so ends up with 5 wires connecting into XY400A. I.e., 1 lighting wire each coming out of XY670 and XY675, but joining together for 1 connection to XY400A .
For the harness itself, I used 10-core cable (the wire gauge was a lot larger than needed – if I did this again, I would use closer to the required gauge as it would be easier to crimp the connector pins) and used loom tube and then chassis wiring tape to protect it. I ran it along the similar path as the original harness and zip tied to secure it.
These are the connectors and the pins, and you’ll also need to get seal plugs as well - the seal plugs I got didn't really fit that great, where they were poorly sealing, I used a urethane seal coat to protect any moisture ingress.
I've also attached some pdf's which detail 2 of the connectors (XY400A and XY670A) - these are helpful to understand how to disconnect/disassemble and how the secondary locking mechanisms work. This is also how I found the correct pins for them.
XY675A - requires male connectors for the below:

These are the connectors (Yazaki) I ended up using BUT they don’t clip correctly – they still fit and inserted if I was careful when reconnecting.
I believe the following ones (Aptiv) would be the closest but they only sell huge quantities (10,000+ kind of thing)
