Tonneau cover and bed pockets

I just bought a 21' 1500 crew cab with the 5'7" bed. I would like to add a folding, hard tonneau cover like the Bakflip. But I also need a custom rack installed above the bed using the truck-bed's post holes.

Will the tonneau cover interfere with the post holes? I had a retracting tonneau on my last truck and the rails partially covered the post holes.

No, it will not interfere with the post holes.

Covers like the Bakflip MX4 that sit flush with the bedsides and not on top of the bed sides do not interfere with the bed post holes.
