Strange new fob/starting behavior

First - my truck is 19' Limited (non etorque). Recently I've been having a weird problem when using my fob to remote start the truck. I've always had to push the start button once (for lack of better knowledge) to wake up the truck, then the usual 2x to start it up. Now when I go through that same process, it will only honk once and then if I press the button an additional time it'll honk again but not start. Is this emblematic of something going/gone wrong?
 
I've use my remote start countless times but never have I had to hit the start button three times. I simply hit it twice, with about one second in between presses and it starts every time. I've never had to wake it up. Maybe try that? I realize this doesn't help with why you started your truck a certain way and then it changed. All I can think of there is that you had a software update and something changed such that your starting sequence no longer works.

The hood switch is known to have water intrusion and thus blocks remote start. Unplug it and try again
