I'm no expert but I would think the emissions warranty would transfer. I recommend taking it to the dealership to double-check and to get your name on the list.
I had to actually call Customer Care and give them the information from the dealership. Your parts department will be able to give you the phone number, the repair order number, and the date it was ordered--that's all information Customer Care will need to expedite your case.
I do remember "vehicle on the ground" as part of the conversation with Customer Care and the dealership. The caveat being the truck has to be at the dealership when that wording is used.

I talked to the service rep when I picked her up and I asked what the "red line" is for battery voltage. He said he's not really sure, but it's probably in the 8-9v range (there are a number of systems that have 5v connection apparently)...
Service department called Friday late afternoon and said it's done. I'm planning on picking it up today.

This is the warranty my SM says covers the MGU; he also said it doesn't qualify for automatic loaner/rental coverage. If it *was* powertrain, it would be covered.
According to my SM, it's not the 8/80K powertrain warranty, it's some sort of environmental warranty so it doesn't automatically qualify for loaner/rental coverage.
Got an email back from Customer Care. They've approved a loaner from the dealership or a rental up to $50/day. ETA on the alternator is now 4/16 and they say they'll update me on 4/17.

Called the dealership yesterday for an update on the timeline. As predicted, the arrival date moved to 4/7. Since the last call to the dealership (two weeks ago), wait list is down ~200. Parts guy recommended I call Ram (866-726-4636) and give my repair order number and the dealer's order number...
Called my dealership yesterday asking for an update. Part apparently shows a due date of 3/24 (which could/will change) and the backlog is down to 2,800 (roughly 2/3 of what it was when I got put on the backorder list).

So...what's the contact info to get the part expedited to the dealership? Calling the service department?
I was told by my SM that the MGU is covered because the truck is technically a hybrid and so it's part of the powertrain. A normal alternator would not be covered under the 8/80 warranty.
My MGU whine actually went away for a bit the past couple of days. I don't know if that means it's about to completely die, or the problem isn't as significant as it is with others on this thread.

Background: 3 years ago one of my OEM tail lights got hit by a door in a parking lot. I ignored it until last year when water intrusion into the tail light caused a significant electrical short that impacted the uconnect screen (and all the controls that route through it). I changed the housing...
My SM says I can drive mine (it still charges the battery fine, just sounds bad) but to "keep it on a short leash."
I plan to drive it until the MGU fails, then Ram can pay for the tow and a loaner.
I checked first if the sound was matching the RPM (changing pitch with engine RPM), then I checked where it was coming from (top of the engine). If your sound matches these two checks, I'd take it in.
