Sounds like the battery is the issue. Push to start vehicles won't even attempt to start is the battery is too low. Easiest way to know is to get a jump. If it starts, then you know it's the battery.

You could probably remove it and disable it with AlfaOBD. Look at the how to ACC thread on what settings are in the BCM. It's in the modification section of the site.
You probably need to have the system realigned. They should have done that when the windshield was replaced.
