My understanding is that they'll refuse the powertrain warranty, but the bumper to bumper is still there. Voiding my engine warranty is the biggest reason that I haven't gotten a Tuner. I like having blind-spot and cross-path detection. On my next truck if I have to upgrade to get that, I'll definitely do it.

The AFE Longtubes I put on last year aren't wrapped or coated and have been fine. Last summer I did two trips of 1600 kms and had no heat issues.
