Bicycles with tonneau, preferably tailgate up

I want to transport bicycles with two Thule Insta-Gators in the 5'7” bed. I also want a hard tonneau cover to close over the bed when I've removed the bikes to secure the racks, pump, and other junk you cart around for a long bike ride.

You anchor this rack by closing a part of it in the tailgate. The bed is just long enough so you can barely close the tailgate with road bikes and some mtb bikes, but there's not much space left over. I don't think there's enough space for a tonneau like a Retrax or Peragon that rolls/folds into the bed.

The Peragon and many tri-folds can be removed (Lomax looks particularly easy to remove), but it seems like a pain. I think a Bak Revolver X4s, Truxedo Sentry, or Gator HA might work, but I'm not sure.

Anyone with experience hauling bikes who can confirm something like the X4s will work? Or suggestions for an alternative rack or tonneau I've not considered? My truck is too tall for an above the bed rack system to be easy.
 
Have you thought a about a bike rack that goes into the hitch receiver. I have one that works fine. My problem is trying to fine a good hard cover tonneau cover that will work with the multi tailgate. Already found where I can buy. The front brackets and replace those huge ones ... good luck hope you fine something that works well for you.
 
Retrax sells a tonneau cover with tracks that you can mount a rack on for bikes or anything else that Thule or Yakima etc. make.

Yeah, I have a Yak Hold-Up currently. It's not great on trucks because it sticks out, making a long vehicle longer. I'm never comfortable parking with it because the bikes hang out of the parking space, just asking to get bumped by an inattentive driver. This is still an issue on a car, but less so.
 
Here’s my system. Retrax XR cover, fork mounts (quick release and through axle, depending on the bike) mounts from Rockymounts.

Silver truck is my old truck, showing the bikes mounted. The red truck is my current truck, showing the mounts on the Retrax rails. (Also shown are the feet for a Front Runner rack, that also fit into the Retrax rails).

I’m extremely pleased with this setup. Only drawback is having to remove the front wheels, but that doesn’t take much time. You can easily fit four bikes this way, two facing one direction, two facing the other.

I have the Paragon and it takes 30 seconds to remove it.
 
Retrax XR. Rhino rack rails and Thule racks, but I'd recommend the complete Thule system instead of mixing and matching. I did this because I couldn't tow and use my hitch rack. And I wanted to lock up my gear when camping out riding like you. It's a pricy setup, but I've been very pleased. Very easy to put the rails and racks on and off.
