You're thinking is right, you could use the factory sub as a mid bass, but you need to cut off its frequencies at the right point, and in order to do so you need a DSP. But, in reality, your new subwoofer will be able to handle all those frequencies by itself...…. I'm not sure what cab...

Why would you want to do that ? Aftermarket sub + factory sub= if you don't have a good DSP to phase align them properly: all they're going to do is to conflict with each other's frequencies, you won't get their real potential, lot's of insignificant rumble, annoying doubled and / or cancelled...

Yes it matters, just follow the LOC instructions, you already have all the color codes and their respective polarity in hand (unless you're color blind, even if you were you can then use the pin numbers). It's not that difficult. Just take your time to do it right.
