I've always been taught that if it isn't broken, don't fix it. We took it on a two week trip last fall and it sat out in 4 really good rains, didn't leak. After reading thru the all the thoughts here I will leave it alone and follow my own teaching.

Does the flowable stay somewhat soft like silicone does? The flowable makes logical sense, but will it release if the glass has to be replaced?

Exactly right! I truly miss having an eight foot bed and a fully optioned and comfortable cab. Don't want a 3/4 ton truck. I think a huge market is being missed.
What Dewey has shown. I use the same set up. Put a harness on them and clip them to the seatbelt buckle. They can stand, sit, turn around and lay down. If you have to stop quick, they don't turn into flying rockets.

I put a set of Gatorback mudflaps on my truck when I got it. Set them out as wide as I could, they stick out about 1/2 inch past the fender flare. Along with the full length running boards, not retractable, I'm not having trouble anything near like you are.
An over zealous predatory commissioned service adviser. These kind make it difficult for everyone on both sides. All you want to do is get the truck serviced reasonably at a fair price. Why does that have to be so difficult?
Sometimes those O-rings stay on the flat mating surface on the block, rather than come off with the filter. Might explain that quarter inch. You could look at your old filter for the old O-ring if you still have it. If you cross threaded it you would know it, it gets pretty tight long before...
Another place to look is under the fuse box cover under the hood. I saw some discussion not long ago about some loose and missing nuts holding the cables on the control board. Intermittent problems like you describe are a nightmare to find sometimes. My last truck acted similar like you...
Might be one of the proximity sensors. I usually have to turn mine off going thru a drive thru. The other two descriptions you give makes me think one or more of the sensors has some dirt in it or they are set to be too sensitive.
