I have the Retrax and the same setup as you and it didn't make a difference. My tie down rails and hooks went back in and work the same way as before I installed the cover.
Note: you will not need any additional brackets to install the cover.

I used soapy water to apply them, and a microfiber towel to push out the excess water. So far they are holing up great.
