Have them show you what they mean, I've had zero issues with anything AlfaOBD and dealership diagnoses. It doesn't install anything, it changes settings in the BCM and this would be the first time I've heard of anyone having an issue with it.

$5k is an unrealistic budget for this unless you are capable of fabricating your own intake, charge pipe, fittings, and oil/water lines....and doing all the installs/fitment. Even then we still haven't even gotten to tuning.
The specified fluid for the 48-11 transfer case is Mopar 68049954AC, which is repackaged Mobil Fluid LT. You can't find the Mobil Fluid LT by itself outside of 5 gallon buckets, unless you get the OEM rebranded packages like the MOPAR fluid here...
Is the body in good shape? Depending on how much it is, it may be worth buying for a rebuild if everything else looks good. As it is I wouldn't trust that valvetrain, but could be worth doing a rebuild on at the right price.
There is a ~1.8% drop in total volumetric energy content when going from E10 to E15 fuels. Considering E15 (otherwise known as UNL88 around here) is about .20 cents cheaper than standard 87 Octane around here, I call that a win.
Costco gas is a "Top Tier" gas, so yes, they add additives. I've read elsewhere that they purchase additive-free fuel but they add their specific additive on-site.

On top of the other things mentioned here, must be noted the ecodiesel is an overhead cam engine. The heads are larger and heavier than the hemi's (at least on a per-cylinder basis...unsure about total weight of the heads).
The blinking lights in the door also makes me think there may be a bad relay somewhere, or even a bad body control module. If the battery doesn't fix things this is one of those electrical gremlins that may turn into a huge pain in the ***.

Agreed, check all the fuses both under the steering wheel and under the hood.
Also, this truck acts super finicky with a weak battery...so that might be worth investigating as well (though I have never seen any complaints remotely close to this with all the weak battery reports).
