You sure it’s the side rails and not the cover itself? My cover works tailgate or cover first. When the cover is up, tailgate works fine. When cover is done not so good shutting tailgate. The rails never move. But your rails may be longer.

It clips on top of the plastic liner on the tailgate to provide a smooth and even surface to adhere the Velcro strips. Otherwise the strips have to stick directly to the uneven ridged plastic.

Thanks for that tip on the screws. I also have wheel well leaks but not terrible. I will try the silicone. Nothing on the back. I have a bedrug so what little water does get in just dribbles down into it and away from the cargo.
