Did you disconnect the battery for the install? If so the system sometimes takes anywhere from a few mins to a few hours to fully comeback for some reason.
When you lift them it’s going to change the alignment specs some... the new upper arms should help but not always. There’s only so much alignment adjustment in them. Now a better alignment tech could probably get things closer to factory specs but you reach a certain point where it’s not feasible.

I find it odd that they build a totally separate harness just for the bed light option instead of having a plug built in to a standard harness that the light then plugs into if optioned.
One thing people fail to realize is that the manufacturer is relying heavily on the dealer to tell them about the vehicle. If the dealer tells them you put a 12” lift on your truck while signing the paperwork to buy it in the parking lot then that’s what happened as far as they’re concerned. Yes...
