I'll second the recommendation for Weathertech mud flaps. I ordered the factory bedliner in mine, but I would most likely go to Line-x if I bought one without it.
I test drove one last September and it had the smell like a burning brake. The salesman didn't go along for the drive, but asked if I drove with the brake on because of the strong smell.

The change is very slight. I have the Bighorn so only the driver's side outside mirror and the inside mirror dim. The passenger's outside does not. I have the standard mirrors, not the tow mirrors if that matters.

No, I ordered the bed utility group which includes the bedliner, tie-down rails and LED bed lighting. My son saw the truck right after it was unloaded and got pictures and you can see the bedliner.
Factory order had 19 miles. I heard somewhere they will have more miles if they get the spray in bedliner since they drive them somewhere to get it done.
A dealer will be your best bet for an exact match, but most auto parts stores have an assortment of replacement clips and fasteners. I often found something close enough or even slightly better than factory.
